Summary: La journaliste April O'Neil est sur une nouvelle piste. Après avoir réussi à pirater l'ordinateur d'un scientifique, elle apprend que Shredder, un dangereux criminel, s'apprête à sévader d'un fourgon cellulaire. Immédiatement, April fait appel à ses amis Leonardo, Donatello, Raphaël et Michelangelo. Les quatre tortues s'élancent alors contre une armée de ninjas, mais le détenu leur échappe. April, toujours sur la trace de Shredder, s'introduit ensuite dans le laboratoire du savant où elle subtilise un fluide qui a la propriété de transformer les humains en bêtes mutantes, et inversement. Avec le concours d'April et d'un nouvel allié, le policier Casey Jones, les frères reptiles devront plus que jamais unir leurs forces pour neutraliser leurs ennemis, prêts à tout pour dominer le monde.
